The 27-year-old Welsh international centre-back will not be available for tomorrow's EFL Cup match between the two clubs at Oakwell.
Nyatanga had four loan spells at Oakwell in 2007 and 2008 before returning in 2013 on a permanent basis. He was relegated the following year but impressed in League One and signed a new two-year deal in the summer of 2015.
The defender struggled for form in the first half of last season and his last game was on December 19 before the run which took the Reds from the relegation zone to promotion. In total he had played 155 games for Barnsley.
